100% sure, yeah. Shinji isn't comfortable at all with femininity. And it's not like it's because he's in denial about being a tranny or something, it's more like he's genuinely creeped out by women. He is legitimately freaked out and frightened by Rei in End of Evangelion, and then Anno has him reacting with pronounced joy when Rei takes on the form of Kaworu instead. You can tell because 1. They only remember the first two and last ten episodes and only talk about those and 2. They forget that Shinji is a dynamic character who chads the fuck out several times in the series and almost singlehandedly saved all of humanity from instrumentality at the end.

Not sure what you're so upset about, but in this scene:
He clearly gets weirded out by Rei followed by her appearing to him as Kaworu and saying maybe he'll like this better, and in response Shinji is suddenly very happy. You have no context that changes any any of that, it's the actual straightforward explanation of what happened. The series is intentionally Freudian and deals with psychological issues like that. Him being comfortable with the gay angel guy who asks him about sharing a bed and hangs out in the shower with him and him being wary of the feminine blood smelling robot womb of his dead mother and freaked out by Rei trying to merge with him even though he's fine with the same exact enormous apparition merging with him when it looks like Kaworu isn't an accident.
And speaking of context, the context of what Rei does for everyone else when she's going around dissolving the world population of humans into LCL is taking on forms they're attracted to. Rei appears as Ritsuko and starts feeling up Maya, she turns into Misato and makes out with Hyuga, and she turns into Yui when coming for Fuyutsuki. That context tells you pretty definitively what Rei was getting at by first appearing as herself to Shinji only to see he's terrified of her and asking him if this is better while in the new form she takes on as Kaworu.
None of this is to say Kaworu was a major character in the original series either. It just happens he's the character used to make this psychological point about Shinji during the pivotal last literal world episode in the original run prior to the two final abstract ones and during the End of Evangelion alternate perspective ending. He's also heavily involved in the Rebuild films, although again I don't think it even matters to the point here whether he's a major character or not since it's more about what those scenes said about Shinji and his mental space.
