From what i've read and what we've seen in the manga and anime, those skills help out by giving you hints, pointers or outright telling you what to do. Like the pickaxe shield, which showed naofumi where to strike the ore. Some other skills like dismantling also help that way, but you can also let the skill do the work.

Also I noticed that Naofumi is far more perpetually buttmad in the LN in comparison to the manga and especially the anime.
