What is happening now is a huge power struggle between the strongest political parties of Merlomarc. Basically, we have queen faction, king faction, church and Malty who for now you can consider a loose cannon. It's a simplification but I don't want to spoil what are her motives.
The church is trying to outjew the king and Malty, while Malty is trying to use them for her gain. The church is helping her with the plot to get rid of Melty, the crown princess. Bitch does not know though that they, in fact, aim to hijack the power for themselves, abolishing the monarchy and starting a theocracy. Believers of the church of three heroes are on their side, while most of the population is being lied about Naofumi's brainwashing powers. They claimed he abducted the crown princess so now he is officially being chased by almost everyone, including the three heroes.

They're the monarchy and the ultimate royal authority to the point that they all the nobility, the church, and the main royal family that is there are behind hating him. They are willing to deprive him of the assets necessary to grow more powerful to stop the waves, but are unwilling to try stop him from just defecting to another country (they have made no effort to stop him at the borders).
Why not imprison him if it appears your goal is to make him as weak as possible? Imprison and torture him if you despise him so much. Especially with these massive set ups and what not, they don't need them, the king is the ultimate local authority and seems to have essentially the entire establishment supporting him in this.

They've been sticking to their own methods they know from their games, some of them which have to do with leveling. As for naofumi, he had been relying on the bonuses that he gains from unlocking shields by using them for a set amount of time, and of course, his shield of wrath. As you know, a pile of dust eventually gathers up to become a mountain, and the stats he gained through that is why he had been able to fight sort of evenly with motoyasu back in the duel and he was a bit over twice his own level.
In volume 5, naofumi learns of the methods of the other heroes and had been able to implement them and become far more stronger than the other 3 heroes. The other 3 could also make use of these methods but they closed their ears and hearts to it, just like naofumi had once done when he got betrayed. In volume 11, it turns out that motoyasu finally managed to use them and in exchange he was able to gain a colossal amount of power, making him stronger than naofumi was at that time.
