I'd say Nausicaä, but that's because she's a bit bland Mary Sue character in the anime. She's probably more interesting in the manga.
I haven't watched Lain in about twenty years so I really don't remember much after her or the show for that matter, but I didn't have anything against her.
I like both Asuka and Rei, but I guess Asuka is more interesting.
I only watched the first season of Madoka and haven't bothered with the movies, but tragic heroines are fine.
Nipah was mostly annoying and also a tragic heroine, and the edge in that show was ridiculous, but I still think Nausicaä is worse.
