I agree with OP in the sense that they tend to make good first seasons and then end up making absolutely questionable second seasons. Haven't seen a Bones show since 2016 though, they just haven't made anything interesting and even Bungou Stray Dogs was quite mediocre.
In fact, they haven't made anything that I really liked in a long time. Noragami was good but I have never seen the second season and the first one came out 5 years ago, Concrete Revolutio was also alright but it was just alright even thought it started off really well. Never finished Show by Rock but one day I'll give that a complete watch. I guess Chaika was the last thing I liked quite a bit but it falls under the already mentioned pattern seeing as how season 2 was a bit of a disaster.

Looking at their upcoming shows it seems like Bones have just given in and now make sequel season after sequel season. It's quite unfortunate, they used to put out quality shows almost every season.

This, Noragami was never really episodic went trainwreck in the anime original episodes of the first season but came back strong in a second season.
Soul Eater never had a second season and din't take place in an urban era.

The problem with S2 wasn't really the plot, as much as the fact that with Rie Matsumoto gone the show didn't look nearly as good.

Kekkai Sensen is the only show I can think of where the anime original sub-plots are by far the best thing about it.

In my initial watch; I was proud of BONES for sticking with the source material and not destroying another show with a BONES original finale.

Imagine how awkward it was when I realized my mistake.

The myth arc for the first season was entirely BONES original. The Manga itself is very contained to their individual volumes.
