Doesn't mean they will, and the end scene implies a decent time lapse.

Nobody knows how long it will take the rest of humanity to return, but what is true is that Shinji and Asuka will not be alone.

One thing I didn't understand is how Asuka comes back to life in the end scene. Didn't she die in the Eva before instrumentality was activated? Or is it implied that even people who have been dead for a long time can come back after instrumentality?

It's shown in EoE that Rei was collecting people before instrumentality started. Remember Misato was dying on the floor and looks up and talks to "Kaji"? That was Rei, appearing as Kaji, as evidenced also by pic-related. Misato died before Asuka, so it stands to reason Asuka was collected too.

Asuka wasn't dead for a long time though. She was the last person to die before Shinji started instrumentality.

Its still sort of a choice, to come back they must be able to manage to reject instrumentality by "imagining themselves in their own heart."
Due to what instrumentality entails, this is likely easier said than done.

Longer than that. Rei's hanging out in the waiting room to learn about Shinji's condition after Eva-03, Asuka's starting conversation and is the one filling her in because Asuka had less injury to treat and got there first. There's distance, this is awkward, but Asuka's tone is mild and she's clearly concerned about the whole situation.
