The duel with Saiou set up for that in advance, and beyond the edgy shift itself, there's nothing actually wrong with the darker tone in the second half of GX.

Excluding Amon and his bloated subplot, the transfer students are all decent characters in their own right. While it's a shame that say, Fubuki, didn't get more focus, the show was hardly doing anything with him anyways.

Misawa is actually a fairly significant character in the first half of S3, problem being that the staff was indecisive and kept him around for the second half without actually wanting to do more with his character, instead of either keeping him in focus or retiring him like Hayato.
But again, while this is one of GX's recurring faults with figuring out how to manage its cast, Misawa getting the shaft in particular isn't exactly a huge tragedy of the show.

Manjoume was brainwashed in S2 in order to establish Saiou's character, and he spends half the season making up for it anyways. In S3, he shouldn't be singled out in particular for this, because the vast majority of the available cast ends up as zombies.

Sounds like you're exaggerating. He's a typical villain who's smug when he's in control of the situation then has a meltdown when his plans are going awry. He's been smug for most of his appearances throughout this season. Then ever since Spectre managed to get under his skin it's triggered his meltdown, his plan to take down Playmaker got totally seen through which unnerved him even more, and then Revolver's reveal of his sin will finish him off. That's all there is, though I will say I still like him as a villain.

Guardragons aren't even a problem. Their combos crumple against even a single disruption.
It's not a question of whether something exists that breaks Darkness Metal or vice versa anyways. The point is that as long as Darkness Metal exists, any and all future dragon support cards or even archetypes in general have to be innately hamstrung in order to avoid looping. Instead of doing that and having to account for a single card for all future design, you can resolve this issue a lot more elegantly by just not having to deal with said card. It's like how Snake Rain isn't particularly problematic, but its presence discourages printing worthwhile reptile cards/archetypes, or how the generic Uni-Zombie engine effectively prevents stronger archetypal zombie cards from being a thing.
