They are just bad dawg, in 3.0 Rei does get kinda shafted but she was clearly the main girl of 1.0 and 2.0, whereas 3.0 has no main girl (Kaworu means there isn't one), but overall there are no good characters in the rebuilds.

It's Rei in 3. Shinji's alienated from Misato and Asuka and chooses Rei over believing them, he's anxious that Rei also doesn't act like herself, he's rocked by a revelation about Rei, his last step before breakdown is personally confronting Rei about not being his Ayanami. She's the whole plot of the movie, the biggest mystery left at the end is still what happened to her.
