I suspect that isn't actually Homura given the ship was hacked and she's been acting out of character since they arrived. Given the guy she met with appears to be part of Elsie's crew, I suspect that's Elsie hoping to get a chance to meet with Drakken Joe so she can kill him.

She was shooting at the little girl, Shiki merely protected her. Just because Elsie isn't that bad of a person doesn't mean she isn't ruthless enough to kill someone who is technically just a program, to get closer to her target.
