Tobirama knew how the Uchiha psyche worked. He knew they were prone to trauma and weren't able to handle it, meaning that pretty much every Uchiha was a potential danger to the village (Just see how Obito turned out). Their mental instability and eye hax proved them dangerous every time and even the self-aware Uchihas like Itachi agreed that their clan had to be erradicated. Also Tobirama predicted their coup years before but most didn't listen.

So Tobirama knew that some of Uchiha can be mentally stable? Maybe he really had hope to integrate them. Only Madara and Obito turned psycho, and Obito is entirely Madara's fault. And all other Uchiha lived and worked peacefully for decades until Danzo's paranoia forced them to think about revolt. Maybe they really should've negotiate no just kill them all?

But looks closely at Obito, before the Rin incident he was pretty much proto-Naruto with his nakama ideals and muh Hokage, but just one bad day is enough to turn an Uchiha from a model citizen into a hatred-fueled genocidal maniac. Pretty much all Uchihas can turn out like this so from a strategic standpoint makes more sense to eliminate such constant threat to the village since any Uchiha at any moment can snap.

But Obito snaped not after one day. First he was maimed, than stack into dark cave with old creepy maniac and canibal plants, them his crush died and finally Madara mindraped him with his illusions and insane talks. Anybody snaps after that kind of shit. It's all Madara fault, Obito is kinda not responsible for the reason of serious mental defect, guy is clinicly insane thanks to grandpa Madara. From all Uchiha only Madara went full edge for no real reason. Why discriminate all Uchiha clan? They hated Madara too.

But the accident didn't really mattered for Obito and he had already a new body. Also the Zetsus were pretty cool with Obito and even became friends and GrampaMadara didn't do anything to Obito during his recuperation. After Obito massacred those ninjas and calmed down he could had returned to Konoha but instead he went full edge and returned with Madara by his own decision. Again, Uchihas are dangerous and can't be trusted.

Obito was very unstable when he saw Rin die, he didn't really understood what he was doing, so he went to Madara. And Madara then implanted all those insane ideas about Matrix in his mind. It looked like pretty strong suggestion desu. And Obito after their talks started mimcs Madara's speech patterns. It almost like new personality was written into Obito by Madara, he even told him that he is Madara for him. Also maybe in illusions times was slower and they talked for weeks or more. Obito changed too much, he learned a lot of stuff and went from sweet child to some ghost like murderer who ready to kill newborn baby of his sensei. Need way more time for that kind of changes.
