If i recall, even churches that are clearly not based on abrahamic religions tend to be portrayed negatively. The type of person who would do things like make anime tends to be pretty left brained, which leads to many things, one of which is a lack of sympathy for religion. Combine this with the japanese and their semi-famous distaste for christianity after sakoku law, and you have a recipe for an unflattering view of anything that isn't some weird mix pagan polytheism and unorthodox buddhism.

Now add in the fact that fantasy worlds and religion have been intertwined since their inception. lord of the rings and D&D, which a lot of modern fantasy has most of it's roots in, both had a serious divine presence. So you have to add in a religion, and it can't be your religion, it has to be a "western" one, and the only "western" religion you're capable of depicting is some blatant knockoff of christianity, and god help you if you portray it positively and shame your honorabru ancestors.
