Shinji looked down on her because he thought he was special and she was just a poor little normal person. He put himself on a pedestal, but he didn't try to knock her down. He was a decent person to his poor little sister once he got over the whole "some random girl showed up and made me not an only child one day" thing. He doesn't hate her, he just takes out his frustrations on her because she's the one person who lets him have absolute power over her. Without Shirou or Rin around to make a fool out of him, he'll be much more decent.
