The problem with Incubators is that the heat death of the universe really only affects them (unless there are other immortal/extremely long lived races in the madoka universe), so while seemingly "good" it's overall selfish

Griffith is a terrible villain. He's portrayed as being a reasonable and even heroic guy and yet his motivation for betraying everyone is just petty lust for power.

Kyubey isn't a villain with "strong motives." It has alien motives. The universe will die of heat death in 10^100 years from now, a length of time that is utterly incomprehensible. The 14 billion years the universe has existed for until now is less than a blink of an eye. Who gives a fuck about the heat death of the universe? Incubators do, they are non-human and have no human values or motives.

Moral absolutism is not a correct standpoint, but of course there is nothing wrong with fear.
As such it's not incorrect to see her as a villain from a certain perspective, but it certainly isn't absolutely true.
I guess that's one of the central messages of the VN.
