Shouko was isolated from most people and Yuzuru was incredibly protective of her. Shouya made a concerted effort to reunite with her and also reunite her with other people from her past, making him the first male to show interest in her.

There's even the karaoke scene played out, but with Ishida present too. And while initially being far too embarrassed to ballsily sing as Sahara did, he eventually does and Shoko looks thrilled.

She's fallen for him for who he is NOW, and has since abandoned the past/child version of him; which she was initially so afraid of, she fled on the spot, without hearing him out to see if he had actually changed.

Time itself reflected to her this change, and when the confession came it felt a lot more right.
