We exist but most people don't like the MC or the main heroine.

They're only good at studying because the exposition tells you so, nothing they actually do onscreen is convincingly smart.

Being poor is a bland flaw that goes well with MCs. It actually makes other positive qualities stand out much more if they were obtained through hard work.
As for the honor student thing, it's pretty obvious that a romcom MC has to have at least one redeeming trait that has tangible evidence. If that wasn't the case, no waifubait would stay close to them long enough to see their personality and fall in love. Fantasy harem usually use strength as the redeeming quality. Wuxia are a primary example of this.
Lastly, just like pointed out, unless it's a series based on a certain skill (sport or art related it may be), studying is the easiest to use because it doesn't need to be actually portrayed in depth.

Prez is still your stereotypical cold MC that is actually a nice guy that is poor and good at studying. He just has more quirks since Kaguya is more comedy focused. His flaws are not real flaws and are just jokes. He's still pretty likable although compared to Kazuya he is an objectively shallow character.

But 5toubun does portray it with some detail. Fuutarou says he gets top scores because he memorizes everything which is an insult to actual honor students.

If you think bad coordination is his only flaw then you're a brainlet. He has plenty of common human flaws shown throughout the story. Overthinking things, easily becoming overconfident, being a closet otaku, etc. are a few examples. They're played off as jokes from our perspective because we can easily relate and laugh. MC doesn't need to be mentally unstable for it to be a flaw.

Those aren't flaws when they're just jokes and don't make him act immorally. You say he easily becomes overconfident, but he's never actually hurt anyone because of it.

Reminder that the only girl that actually likes President Shirogane as he really is, flaws and all, is Kaguya.

If those flaws do not create consequences, then is almost the same as if the character didn't have any flaws.
You know when a story gets interesting?, when the MC fucks up really bad, because it shows us at least for once that the MC is not fucking perfect.
