There's got to be some symbolic significance to it. Like, in S.A.O. there's a seal on the right eye. So only the left eye can truly see, I guess.

Took me forever to remember the name of Rental Magica.
Male Protag had a "fairy" eye with Glam Sight, so he had
a useless ability to see magic. But it got contaminated when he looked at a dragon or something. So now he has Glam Sight++ so he's more perceptive and has all these asspull psychic abilities when the story needs it too.
It changes his personality when he uses it. He's more confident but potentially evil or something, he's got to cover it up because people feel more comfortable when he's a timid fagot who's not condescending.

I like the power-on symbol that the goddesses in Neptunia get when they transform into their divine form, to show their almonds have really been activated. Their powers aren't really eye-related, but I like how it shows their powers come from human civilization. They can't do anything without the support of their believers.
