All right there's a lot to unpack here.
First of all there's the escapism wish fulfillment aspect of the audience actually wanting to be a girl. Be it for the social advantages, the easier lifestyle, the benefits or maybe just to have access to boobs to fondle even if they're their own. That aspect is its own huge can of worms probably worth an entire discussion for itself. But this aspect works with the audience's empathy and relatability to the main character, they want to experience what they experience and the excitement that comes from all of it is a big part of GB's appeal.
Outside of that there's the appeal of the MC who is now a girl herself. All of those genderbended girls are pretty cute, even if they were regular girls they'd usually be among top percent cutest girls because they often carry with them a lot of insecurities and shyness because they're not accustomed to their bodies, that along with innocence and some curiosity about themselves is very sexy too. They're basically exploring their sexuality but instead of being young girls growing up they're generally already physically mature young women which is a sort of sexy gap.
The genderbended girls can also be seen as sort of hyper tomboys, pretty much all of the advertised tomboy features but taken to an extreme degree. They're cute girls who are even more relatable than tomboys because they used to be guys. This can make them more attractive as girls but it can also make the story itself more relatable to a guy.
The ongoing psychological transformation is also an appeal, it works like a kind of corruption but not necessarily with all the moral degeneration.
There's an inherent appeal in that slow gradual but constant shift, a being that doesn't stay the same and constantly evolves to become more and more feminine. Some self insert into it, others want to fuck it.
Which brings me to the final aspect, the pleasure of dominating and breaking down a guy who is a girl, making them a proper woman.

I think that Oshimi Shuzo once stated it best - there's an inherent wonder in what is on the other side of the gender barrier. I mean, when you think about it, you have a chance, no matter how small, of being anything - a gangster, a politician, an astronaut. But knowing how it's like to be born and raised as a girl? That's only something women know, and to get an explanation from them is as difficult as explaining to them what makes being born and raised as a guy special.
While I do understand the ways it can provoke a specific fetish for people, for me it always has been more of a philosophical question. If you were born a girl and nothing else changed, would your life be better or worse for it? How would the way people treat you change? It carries an It's a Wonderful Life vibe.
While only semi-related, it also forces the author to become creative. For your average harem series, the author will usually make the MC as generic as possible so that the audience can self-insert themselves into him. But for all the other girls, which are obviously there for eye candy, the author gives them all sorts of varied designs and personalities. So when the MC gets genderbent, the author needs to suddenly go back to their original design and try to turn it into something that's serviceable. Take pic related - notice how in the series where the male characters are generic, the female version must be changed in a subtle way to compensate. Before you ask, I'm saving Ranma for the end. If you can think of any other colorized examples, let me know.

Pretty much, the series had a fast slide in quality once they started adding more and more cast members just to draw out the story. Then the manga-ka didn't have a contingency plan once he was told to wrap it up.

Boku Girl had a great beginning, but it absolutely shit the bed around the middle and went absolutely nowhere. Loki and the female love interest were underused as fuck, and that pisses me off even further. Even if MC ends up with the guy at the end, at least have a few arcs where that might not look to be the case to keep things interesting; rather than just an endless stream of 'will they, won't they?' non-events.

Then I get disappointed in it since there was no reason for having one in the first place instead of using a girl/guy or the author didn't actually care about the ramifications of it. Since the author makes the protag want to change back I root for the MC's wish, which is never actually going to happen as genderbending series are primarily motivated by it being the writer's fetish. Since it's their fetish it makes them sper blind to what they just wrote.
Eg Boku girl is a series about a guy forced into a different gender that is immediately and repeatedly molested instead of earnest attempts at attempting to help his best friend, meanwhile his mind is being brainwashed into enjoying his situation by a capricious god until it is repeatedly hammered down that he should just give up and stay a girl. To hell with all of his old wants, needs, and yearnings.
