Jimmy will finally have enough of Kim and join forces with Howard to turn the plan around on her instead. She goes to prison and in the last episode before the season 6 break, they turn to the camera and give a Face App smile.

Gene episode will end with Jimmy touching his dopplenganger resulting in complete temporal and spacial collapse of both timelines.

I think that's the most likely scenario. It's been established time and time again that above everything else, she wants to be a good lawyer and help the weak/poor; she even directly states that she wants to be (like) Atticus Finch. Taking that away from her seems pretty in-line with the whole cosmic justice theme in BCS/BB and should be enough to justify her parting ways with Jimmy, but without mentally destroying Jimmy to the point where the way he acts in BB becomes unbelievable.
