We know time traveling in the BB/BCS universe causes some sort of psychosis for long term users, hence why Chuck develops his electromagnetic hypersensitivity, and is likely the inventor of time travel.

Howard at some point in late S3 starts using, and slowly loses his mind and will power. By early S4 he's been replaced by an earlier more vivacious version of himself. "How you thought about that offer" to travel back to his college days and prevent his younger self from joining his father's firm and living the rest of his life independent from HHM.

i think it could be that time travel needs absolutely no electromagnetic interference or else there would be consequences. chuck may have attempted time travel once before his condition, and thats what caused it.
