If you wanted overpowered Captain Marvel to be good while keeping her as unlikeable and snarky as she is in the movie when portrayed by Brie Larsen, make the entire plot this spy thriller where her ability to punch hard is not suited to the shapeshifting subterfuge of the skrulls. That way Samuel Jackson's Nick Fury is actually a necessary sidekick in guiding the alien who punches good through the finesse necessary to deal with the shapeshifters while maintaing her own covert identity so 1990s earth doesn't realize aliens exist.

Coulda been a fine film had they actually gone with a threat that challenges the hero in the same way that Loki's trickery challenges physically overpowered Thor.
