I think Saul resents Howard for being everything he is not. He helped keep Jimmy down. He testified at his bar hearing. He kept Chuck’s secrets, then when Chuck killed himself and he felt guilty he offered Jimmy a job out of some sense of guilt or obligation.‘Maybe Jimmy thought he was doing it to make himself feel better.

Years of built up hate for him blaming Howard for why he never got to work at HHM, then he blamed Howard for chucks suicide, also built up hate for him punishing Kim.

All that said, he doesn't seem to hate him as much as Kim does which is why he's hesitant to ruin him.
