TL:DR, they're hoping they can make a Sonic 3 script that's good enough that he'd want to return, but they've stated that they won't recast him if he doesn't.
So either he returns, making this role is his swan song (unlikely), he retires and they continue with a non-Eggman villain (when's the last time Eggman wasn't involved as a Sonic game's enemy? It'll be shit) or they stop altogether (probable outcome).

Really? That's interesting. I can't really imagine them doing the Shadow and Ark storyline without Eggman. He's pretty much pivotal to it. Though I guess this movie does have a radically different Eggman so it wouldn't be too impossible to think they may be able to do it without him.

Right, but even naming him would inherently tie him to Eggman and we'd want Eggman to be in the movie.
Shadow can be the one that fights Sonic, but he just dealt with Sonic for Eggman in Sonic Adventure 2. You'd still need an Eggman to some extent.
