the villains were they humans all along.
the gems were created by Atlantis, they didn't die, they just teleported thesemves way from Earth in a gem testing accident. they they became amphibians to survive in the new world, and the gems mutated the other creatures to become giants.

The Core probably knew and didn't care, they probably think they can just move from Amphibia to Earth when they conquer it and do it over and over again with multiple worlds. One world gets destroyed, the move to the other. And since it takes so long for the universe to react to the overuse of portals, they can last for centuries between worlds.
Of course, they don't consider the fact that most amphibians wouldn't be cool with just moving to a completely other universe, leaving theirs behind, and that such a move would ultimately lead to a massive loss of resources.
