Because this isn't something that was really popular or talked about in the past relatively compared with some other potential fights I'd say this can be only memed into existence.

Both are universal in terms of strength/durability. Both are MFTL and have abilities that counter an element of the other’s fighting style (Atomic Pulse nullifies grappling and Ultra Barrier blocks Atomic Breath) The problem is that Godzilla can fight for hours if not days, but Ultraman only has 3 minutes before he dies.

In a way they were. Co-created at least. But, even though a lot of props were "borrowed" (was it his property that Toho let him mess with them?) to use in Ultraman the two series still feel very different in terms of category. Ultra series is closer to Western superhero comics with absolutely broken power levels and a cosmic scale while Godzilla is in that sweet spot because the characters are definitely immensly powerful and impressive (it even helped to popularize some tropes that became famous in manga and anime) but without reaching that insane level. Most of the time at least.

Ultraman is just all kinds of bullshit powerful. Not even Thor scaling can save Godzilla.

I think it's fair to say most versions of Godzilla are not omnipotent. There are some that reach those insane toku levels but that's an exception to the rule. I never liked this crossover because they're totally different world. Of course if there was an official crossover they would make it work and make them more evenly matched (before the inevitable team up against the actual villain).
