1945 atomic bombs could not "glass the whole island", nor were the Japanese leaders under any impression that they could. They were also aware of the feasibility of atomic weapons and even had their own nuclear weapons program at one time, making it unlikely they were just so totally awed by the weapons they had to surrender. Effectively, atomic weapons were only useful at leveling big static targets (like cities), and this was a point in the war where there were no more cities left to level. Against an insurgency which is spread-out and entrenched, atomic weapons would have practically been less useful than conventional weapons because of the fall-out blowing back on your own troops.

It was already long known to the Japanese leaders that they "could not possibly win". The gameplan was to secure a negotiated peace via the soviets. When the Soviets declared hostilities, their opportunity to "win" was over.
