The problem with Colbert and Trump is, oddly, the same problem with Colbert and Obama: Colbert can't make real jokes about Trump, the same way he couldn't tell real jokes about Obama. The reasoning is different, however. In Obama's case, it was a mix of hero worship plus a genuine fear of being labelled a racist. In the case of Trump, it's because Trump is considered Literally Hitler. It's kind of hard to fully laugh at a guy while also believing he's trying to murder Mexicans and gays and trans people and what not.
Case in point: a friend of mine was joking about Trump on a bus and some stranger turned to him and said "it isn't funny because gays are literally dying because of Trump!" legit pissed. It's just a touchy subject for a lot of people. So when Colbert makes jokes on Trump, he can't really go all in and have fun like he did with Bush because he simultaneously thinks Trump really is no laughing matter, that he really is the next Hitler and that he really is a threat to the world.
