The movie is called Silence because the priest believes that God does not speak to him. He hears God tell him to surrender his faith, but this is not God. This is either his own psyche telling him to do so, or the devil (you can decide which) because God refuses to speak to him (or so he believes)

The point of the film is that God is there, he is the creator. This is why the movie ends with the title credits and the sound of nature. Silence of God does not exist, because he is the creator of all things. As a non-christian this might be hard for you to understand, but it's not your fault. You just have not been exposed to Christian metaphysics and philosophy. In the same way you might struggle diving into whatever philosophy without background knowledge.
