Like Blade Runner or Kingdom of Heaven, it's a movie where the theatrical release had serious problems and the director's cut is the one that will be remembered. It's still not quite as good as those movies though.
Snyder's direction is as usual really good visually, a bit less so in how he manages the actors. Crudup, Haley, and Morgan put in strong performances regardless. Wilson is okay. Goode a bit less so which is unfortunate. Akerman sucks although I would still gladly eat her ass.
The changed ending doesn't make sense. It acts like it wants you to believe that peace will endure, but why would the USSR and USA stay united against Dr Manhattan when he has just fucked right off? The point of the fake alien is that it's an (ostensibly) continuing threat which will force the superpowers to stay at peace. This is a stupid plan, because Ozymandias is stupid, but the plan he comes up with in the movie is yet more transparently stupid, because it relies on two earthbound powers allying to fight...a guy who just vanished into the nth dimension with no intention of coming back any time soon.
If they were going to go to the trouble of changing the ending, they should have come up with one that made more sense and not less.

The film pretends that America could bully several other countries on the verge of nuclear war for years using a single figurehead as a dominating threat only for that poster boy to seemingly start an attack, without kicking off an absolute nightmare around the globe. No chance whatsoever. "Hey, America's bully boy has killed countless citizens of ours in an unprovoked attack. Should we be their friends?"

In the movie they detected Manhattan on Mars even though he gave no indication he was going there. Both the Russians and Americans in the movies also noticed the explosions had "Dr. Manhattan's energy signature". So that implies they can detect and find Dr. Manhattan. After a few weeks of no Manhattan activity they'll realize he's gone.
