They use cg to enhance the puppet expressions or in a few shots where the full body is shown doing something a puppet couldn't do. There are a few creatures that were shot as puppets and then cg'd over but the movements were all still that of the puppeteers.

Definitely go watch it, there's almost no CGI in it outside from a couple shots they couldn't do with puppets. Not as in the puppets couldn't do it, they couldn't do it and still hide the puppeteer, one case is one of the characters running and flipping through trees, but even then the documentary showed they posed the puppet for the CGI to mimic.

The documentary even makes it clear they almost fucked it up but Netflix's producers were the ones who suggested they don't fuck it up, they were originally going to do all the Gelflings in CGI and they looked ugly as shit, but Netflix said just do it all puppets. I don't know how that happened either.
