Endgame Cap marries Peggy, and probably did everything he could to stay out of the public eye. He lived a perfectly normal unspectacular life, not affecting history in anyway.
But Peggy knowing Steve is alive and marrying him would change things, wouldn't it ? Could he really hide from Shield all those years WITH Peggy who he was known to be romantically entangled with? Did Steve never visit his Mom? He wasn't motivated to go find Bucky? He just...sat there in the dark away from everything? Wouldn't that hugely change the timeline since it would involve Peggy which would involve Shield which would involve Fury which involves the Avengers which involves Thanos which involves Steve even going back in the first place? The fuck?

It would be difficult, but there's some possible explanations. One would be that he tells Peggy enough to impress on her that he can't be involved in anything that happens. He encourages her to continue doing all of her work with SHIELD as she should have. It's not like her marriage had any direct impact on any of those things.

the way I see it, it shouldn't affect the timeline because during all the MCU events there has always been a second, older Steve Rogers hanging around keeping a low profile, so things have always been the way we've seen them
You're going at time travel the way every other time travel movie ever did. They explained that Avengers time travel is different and as soon as you go back in time you are by necessity always in another timeline, not your own, so Steve married OtherUniverse Peggy and caused all the impacts he wanted on her universe but none of it would affect the universe he came from.
You're taking ideas like the butterfly effect far too seriously. Obviously because time travel does not exist there's no way to know for sure how events would change. What we can go by is what the movie shows us, and what the movie shows us is that Endgame Cap's actions did not affect the timeline.

This is the proof that not even the writers understood their brand of time travel. According to in-movie explanations, different timelines are created each time there is a time travel, thus the original timeline doesn't get affected by actions that take place in different timelines. So it doesn't make any sense that Cap was again in the original timeline after time traveling.
Unless that's what was always going to happen, and so his going back in time was part of the original timeline.

Because the time travel 'machines' they were building in Endgame are set up that way (same thing happened when they went back to get the stones and then came back to their own time) - they go to the alternate dimension then get pulled back when they use a piece of tech on their end to pull themselves back. He just waited longer to pull himself back than they were expecting because he did not come back as soon as they expected

That I don't know--one could try to wave it away by saying maybe if someone stays longer periods of time in the alternate timeline there may be some displacement and they can come back at slightly different locations. They wanted to be 'dramatic' is the directorial reason.
The explanation I gave is pretty much the only one that makes sense that I can think of given their previous explanation of Avengers time travel. There's no way he went back in their same timeline, lived for however many years and then on the day he knew they were going to send him, went to the location he knew they would be at and sat on the bench without ever doing a reverse jump. That would be totally out of step with how they explained Avengers time travel to work unless the writers just screwed up or didnt care about consistency
He had no option of preventing 9/11 in a timeline where it happened. If he prevented it then the twin towers would be in New York during Avengers. How do you not understand basic cause and effect? Trying to stop something that you know is going to happen no matter what is suicide.
