Personally, I wouldn't make him overtly nefarious. He'd never intent anyone to die and would be betrayed by the robots instead with his deal, and all the human casualties would be in the resistence against the robots in the Matrix itself. He'd also get a background story about how the main reason he ever took the red pill was because he was friends with Trinity and had a massive crush on her (they were both teenagers during that time as supported by Neo being apparently too old to leave Matrix), so he just followed her. Optionally Cypher can have some sort of a redemption arc, but ultimately his fate is mostly irrelevant. There could be also part where Morpheus knew all about his motivations and suspected he would've hated the Matrix, but knew that Cypher would be too valuable of an asset to pass by, giving Morpheus also more of a depth and it would add slightly more tragedy to the character.
Whats wrong with his story that it needs to be changed?

While the basic idea of him wanting to leave Matrix and willing to betray his crew for it is reasonable, the part where he not only gets everyone he knows killed, but that he'd personally psychotically murder them like some sort of I'M DAMAGED character and doom every single known free human to death is a bit too far.
It just makes him look goofy and pointlessly evil, like some sort of cardboard cutout, which is weird, since he has an excellent scene with Neo, where he offeres him booze and tells him to run away from the agents. While the intention was likely to make him say that Neo isn't as hot as everyone else says, it actually comes off like a genuine advice that a realistic concerned person would make, which is to a stark difference to everyone else, who's just riding Neo's dick for little to no reason.
That's quite simple and elegant, though I'm not sure that I like him being the supposed chosen one as it just doesn't work/fit for me personally, though if you go that route you could also weave in somehow the Trinity's prophecy. It would also add the idea of whether Neo would ultimately follow the same path as Cypher.

I'd lave him as he is but not make him a sadist. So no taunting Trinity or licking her cheek. He'd be emotional but his dialog would be him trying to get the others to understand sympathize. I mean he kind of does this already and it is clear that his sadistic outburst is probably a reaction to his pent up depression, hopelessness, and resentment over how fucked up everything is and how miserable it all is, as well as his skepticism that anyone can turn it around. However the Wachowski's clearly made him kind of an ass just so the audience wouldn't sympathize with him too much.
