I watched this show years ago and still haven't seen the last 6 episodes. I kept putting it off and putting it off because I didn't want it to end and now I don't have access to it anymore. I'm going to have to rewatch the whole thing to fully appreciate the last 6 eps.

There was no guarantee that New York wouldn't still be coming for Tony's head in secret once Phil got clipped. Phil was a warmonger and a nuisance to both sides, but Tony was a huge pain in the dick of New York irregardless. Plus for all they knew, Tony was going to kill all of them if they didn't kill him first as revenge for Bobby and Sil.
There's a reason they had gloves on when they shook hands in the final episode.

I just finished this show and have a few questions about the ending

What the fuck went on with Paulie passing off the hit to Patsy? Did they betray Tony?

Why did the FBI guy help out Tony with Phil? And why did they hang out in his restaurant so much? Was the bit about them being transferred to terrorism just a cover so they could get close to Tony? When they said "we can finally win this" did they mean

And what was with that weird scene where the FBI guy is in bed on the phone and that woman puts on her badge and gun. Is it just implying he's not a good guy and is cheating on his wife with someone from the FBI?

I already knew about the meme final scene, but I didn't expect the bit with him visiting junior. It was sad, sure, but kind of gave me some closure on the series that the real last scene didn't.
