There are some scenes that were never available for the public. These scenes which were crucial to understanding the subliminal message hidden in the movie were cut out prior to the public release.
Warner Bros removed them after Kubrick died and sent them the cut.

He filmed a few scenes that struck a nerve, so they cut those out after they killed him and they probably would have cancelled the whole film if the Kubrick brand wasn't such a big money spinner.
