Neo takes the redpill not because he cares about what the matrix is, but rather because he knows the two pills are a false dichotomy.

I like to think that Morpheus's "using humans as batteries" theory was just that - a theory, his best guess.

The machines themselves never say exactly what they're using people for, Morpheus was just using the information he had and couldn't infer any other reason.

That contradicts the line from the Architect, "there are levels of existence we're willing to accept", which implies humans are being used as a power source.

This could also work with the original idea from the script that they're using Human brains to increase their own computing character

In this case, the architect would be saying that the machines might lose a lot of their computing power/intelligence but are prepared and willing to accept that

Ultimately it doesn't matter what they were using humans for - the only relevant fact is that they need humans to maintain the status quo and generally do not want all of the humans to die.

If you ask me, there's a bit of a theme of not wanting to destroy their own creators going on.

It makes more sense than keeping humanoid forms I guess, but they always seemed like a more recent machine to me or at least something made for war.

Smith was always created. The Matrix is an imperfect system which creates errors. They cannot control 100% of humans.

So they created a system of control. The One is basically the living embodiment of errors and helps reset the Matrix AND reset the status quo of freed minds.

When Neo said fuck you to the Architect he was basically damning machines and humans and this is why the bargain was struck in the end.

The machines didn't anticipate that Neo's emotions for trilogy would essentially wipe out his logical choice of helping reset the status quo.
