Something along the lines of the “you” in the matrix is just a computer program duplicate of you. Merovingian was able to separate the real him from the matrix version of him and have both versions operating simultaneously. One inside the Matrix as the Merovingian and one outside, ie the real him.
The real him reinserted the code into the source restarting the matrix and then took his handpicked survivors to Zion to restart the cycle. Due to his involvement with the Keymaker he was able to reinsert his programmed self into the new matrix as the Merovingian.
