It was my understanding that she was the official liaison to the Federation and that DS9 itself was under joint jurisdiction. She was never a part of the Federation, at least not until much later in the series (? I forget)
I believe she was just a part of the station's command structure, though Bajor's official stance towards the Federation changed a couple of times throughout the show.

No, she was in the Bajoran Militia, but reported to Sisko of Starfleet, who had wanted a Bajoran first officer. DS9 was a Federation outpost which had Starfleet and Bajoran Militia personnel.
In the books set after the show, Bajor finally joins the Federation and Kira gets a Starfleet uniform for keeps (having briefly worn one near the end of the final season). She becomes a Starfleet Captain in charge of DS9 for a while, before quitting and eventually becoming Kai.
