I think so, shinji finally realises that it’s okay to be him, understands that he doesn’t need to constantly run away (and instrumentality is the ultimate form of running away), and then rejects instrumentality because even if humans hurt each other human interaction can sometimes be worth it. The scene with asuka with the choking and the caress kinda demonstrates that, while also proving that they are back in reality. Plus if asuka can come back anyone who can define the self can too.

Definitely. At the last second Shinji stopped instrumentality and NERV's scheme. His and Asuka's revival proves that the others will eventually wake up over time.

Asuka still hated everything negative she recognized Shinji and she shared and Shinji was still the whiney little bitch he always was proving they were both still 'themselves' after instrumentality but also they were able to see a little bit of each other and chose to pursue a mortal human connection even if it was probably impossible to really ever understand each other.
I'd say digging any kind of victory out of a failed Armageddon is a happy ending. No promises of happiness, just a promise to try.

The eyepatch in Rebuild is from something completely unrelated. She doesn't actually start off with it, but it does hint at something fatalistic.
There are other reasons that Rebuild is considered a sequel though.

depending on how you read it either asuka and shinji either have the combined memories of every human between them, or everyone else was reconstituted somewhere else offscreen, and they can rebuild the world
