1-Stannis is the one true king. The Targaryen line was broken by right of conquest by Robert Baratheon.
2-Because Jon knew Ned died for Stannis, and owed him for saving the entire night's watch from a wildling invasion, and that the throne was his.

Let's say there's no fAegon, Daenerys can't inherit. Even in the Targaryen line of succession, Stannis is the rightful King. In the show, where they never do anything with his plotline after he fakes his death post-Battle of Winterfell for some reason, Gendry would be the legitimate King after he was legitimized, but women according to the laws of Westeros, can't inherit.
