If machines could alter memories they would have done it to Neo when he got caught the first time. All they can do is plug datastreams into your brain not manually edit the neuronal connections. Cypher was buying snake oil the whole time. And as a side note the tech to manually edit brains would be so absurdly difficult and advanced it would be be easier just to grow new people or program a clone instead
They had the ability to project an entire universe into people heads that was indistinguishable from reality (Morpheus pointed this out), it stands to reason they could create simulated memories. Fuck even mouse was able to make that woman with the red dress transition, how the fuck could he create that with a woman he designed from top to bottom and the machines not be able to make simulated memories of cyphers past? It's all projections in heads anyway, that technology in the matrix isn't advanced enough is laughable. And if you watch the whole trilogy it's shows us it's the matrix that creates The One so if those programs were following their programming they would have had no need to implant memories into neo.

Sequels aren't canon. Just because they have an interface into the brain doesn't mean they can change existing memories. These exist as actual brain structures so the only way to do so would be to physically destroy them. They could of course project whatever reality they want onto someones brain but it wouldn't change their pre-existing memories.
Their tech is absolute not advanced enough it would require a read and write system ie activating neural pathways while simulataneously reading the brain output and then also being able to physically alter it without causing damage to the rest of the brain.
I fantasize about being like Cypher in that scenario. Cutting a deal so I get to live some amazing life in the Matrix where I'm powerful and fucking models 24/7

Yes they are, just because you didn't like how they went doesn't mean they're not canon. I really hate this line of thinking, like you can never develop past one entry in a universe/story because people wont like ANY additions or changes. It doesn't matter if the first movie could have been a stand alone film (it wasn't), the fact that the CREATORS decided to continue to story means that they were confident in extending the universe and wanted to.

They removed whatever happened to him between the insertion of the tracker and putting him back into bed and made him think it was a dream
Well we never got to that point because he got fucking fried. Assuming the trade-off actually went down, they could have, but really why would they? It costs them nothing to give him what he wanted, and in the end he's going to be battery goop like everybody else. It's all the same to them.
The machines really had terrible security. Freeing people from the pod seems like the most difficult part of the redpilling process this is where the crew of the ship is the most exposed. They should know that if someone wakes up he can become a potential soldier if he just gets flushed. The machines should just eliminate them before doing that.
I always assumed the flushing process recycled them, if he didn't get picked up by the ship then he would have drowned because he lacked the strength to swim
