This one was cool, in its time, the 3rd one its when it flopped
Overconfidence in their digital effects. If they'd scaled back some of the scenes so they didn't need to basically fully animate them like a pixar film it would have been much more consistent in its quality. People love the chateau fight because it was done practically and didn't turn into a cartoon.
Also zion is full of hipster faggots that nobody in the audience gives a shit about so their fate hanging in the balance is kind of insignificant.

It wasn't a true trilogy with a proper trilogy structure. Neo was too OP by the end of the first film and instead of making a proper third film, they made one long film for 2 and 3. They filmed them together and released them pretty much back-to-back.
Introducing a bunch of new characters that we didn’t care about with most of them being shitty actors.

Merv was cool and expanding the verse worked in some ways. They dropped ball in third.

Lots and lots of things.
The action setpieces called attention to hemselves as setpieces. The plot felt forced to feed the setpieces instead of the setpieces emerging organically from the plot.
Smith is a lot more interesting as a vulnerable individual than as a maniacal virus.
Many extremely wooden scenes - chemistryless Neo/Trinity love scenes, dull exposition Neo/Oracle scene, over the top cheesy and wooden Merovingian scenes (that Merovingian forcing an orgasm scene and the Monica Belucci insisting on kissing Neo scenes are cringe).
Dull new characters such as those ghost brothers that get no development and are just there to try to shoehorn in some cybergoth aesthetics.
Trinity and Morpheus act like robots and don't have the charisma they have in the first film (I'll give the movie some credit and say that matbe it was intentional).
Loss of the cyberpunk slow-paced mystic wonder that made for the best scenes in the first film.
The Matrix no longer seems a full world of plugged-in people going about their deluded virtual lives - instead it seems to be a depopulated backdrop for actiom scenes, long before this could be explained by the Smith virus. Where are all the plugged-in humans? We barely see any.
The various Zion characters fail to make me care about Zion because of wooden writing and mediocre acting. Zion never feels like the last bastion of humanity under attack, it feels like some weird boring place full of dull bureaucrats and one-note characters who only exist to praise Neo or give exposition.
I like some things about the Matrix sequels. I like that they move away from the simple good-vs-bad Cambellian monomyth that the ending of the first film sets up and introduce gray moral areas and a complexity in the human-machine relations. But the execution is poor.

Story ended with the first one. They added a truckload of unnecessary and contradictory shit to milk it's success.
The Matrix is a fantastic movie and the only one you need to see. The rest is just a cashgrab.
Realoaded still has good parts and a great chase scene.
Revolutions is shit.
