One question about EVA: why is SEELE constantly antagonizing Gendo and NERV if they both want the same thing? SEELE goes through all the trouble of creating the Mass-Produced Evangelions and storming NERV HQ for Unit-01, but Gendo already had the Adam embryo in his hand to make contact with Lilith. I guess what I'm asking is what was the difference between SEELE's endgame and Gendo's endgame?

We never get to see exactly what Gendo was going to do, but it definitely involved reuniting with Yui in Instrumentality.
It's a power stuggle over who actually gets to control it. NERV's version could have been entirely different than SEELE's version, but we can't really tell since Shinji had final word over how Rei / Lilith carried it out. But we see at the end Keel is pleased by being turned into tang, so Shinji's (initial) choice was similar to what SEELE envisioned.
But if NGE has one flaw, its not exacly explaining this stuff well. We never see exactly what the divide is between SEELE and Gendo's endgame is, and why Gendo would object to SEELE's version of instrumentality. Maybe he wanted to be reunited with *just* Yui, and Yui alone. Who knows.

Literally the difference is Seele wants to cause Instrumentality via an angel, Gendo wants to do it via the Eva.
We don't know what the difference is in outcome, seemingly no difference, they all become one with God in the Rapture.

Honestly it was stupid to have Seele want the same thing as Gendo, it was also stupid to have most of NERV also desire Instrumentality.
It would have made much more sense if Seele wanted to stop the angels and the Rapture and go on with the status quo of conventional human life, while having Gendo be an insane lunatic (with his insane lunatic professor) seek the goal of "human evolution" and "an end to conflict" and "the uniting of all people to form a paradise on earth".
Having Seele desire the status quo would have even played into the biblical rapture bullshit; when the antichrist comes he'll seek to cause a global war or strife and then perpetuate it, Seele could have been that false promise (the anti-christ) while Gendo sought to elevate the faithful (something anathema and frightful to the sinners).

It's a pretty small gripe though, it was super fucking rad to find out Shinji & Friends were working towards the consumption of humanity by a hegemonizing swarm, rather than the usual maintaining the status quo.

Think again. It's been a long time since I read it, but I was impressed at the quality, and I recall that it was highly regarded on Yea Forums back in the day (talking circa 2007, IIRC).

Sure, it's an H doujin, but the H scenes are only a relatively small fraction of it and pretty vanilla, and it's got a solid plot otherwise. It's one of the few ero manga I ever legit read just for the story (My Lovely Ghost Kana is the only other one which comes to mind).

Doujin or not, Re-Take provides likely the best wrap-up ending we're ever going to get for the franchise, unless Rebuild 4 actually ends up ripping it off (which I wouldn't completely rule out).
