Considering they were climbing the tubes, it seems like that was a viable point of entry, and Alita seems to have made it there at least once before.

A plot point of the movie was how the Martians failed to take the city. Tons of people just like Alita failed to take the city. And they had support out the wazoo for it. She has no hopes at all of taking it now especially since the city is in even better shape than when Mars first attacked it.

The point you're still missing is the manga has zero relevance to the movie. As they changed everything except character names and appearances. In the movie, salem is the last old city on earth and there's nothing indicating there's even a mars civilization remaining. Nova is the bored immortal king of mostly nothing and clearly designated as the one big enemy, multiple times, 300 years before and in the "present." None of this is in line with the manga, so, therefore, the manga is totally irrelevant. But you keep running to the manga because you know the movie is entirely indefensible on it's own terms.

The manga doesn't excuse any of the movie's flaws because they changed everything except character names and appearances in the movie.
