Did you even watch the show? It isn't Shinji's raw talent that makes his good at piloting Eva-01. It's multiple outside factors that just made the Eva go berserk a few times to save his ass when he fucked up. Mainly his mom being inside it and saving his ass every single time he was about to die. Unit-02 had a weird fractured part of Asuka's mom inside of it so even given her talent, she had to work extra hard to sync so well with Unit-02. After Asuka starting doubting herself and drifted farther and farther away from everything, the sync rate went to shit and eventually she got mind-raped by that angel.

I'm not an Asukafag at all. I'm saying why Shinji was apparently so good at piloting given the zero training. The first battle he trips and gets his Eva's head blown open and the Eva had to go berserk to save him. Over the course of the series he gets his training and becomes good, but just like Asuka, he makes mistakes or otherwise is about to die and the Eva has to go berserk again, which Asuka's Eva never did. In all cases, they were apparently on the same level with the technical pilot stuff, it's circumstances with each one, personal decisions like being overconfident which got Shinji swallowed by Leliel in the dark sea, Asuka getting mind raped by that other Angel, etc. More outside factors that "made Shinji a great pilot" was Gendo's personal vendetta to keep Unit-01 from ever getting destroyed.
A shitload of outside factors that worked in Shinji's favor made him a great pilot, but raw talent was around the other two's (I'd argue a bit worse since he didn't have the extensive training the other two pilots did).
