The spider is a metaphor for the infinite void space itself - fundamentally alien and incomprehensible for humans. Also, this story can be read as a meta-commentary on Sci-Fi genre: instead of facing cold reality people prefer comfortable illusions.

Why was the spider trying to have Thom unbreak his crew member's mind inside the simulation? She's dead IRL. Is it an exercise in unbreaking his own mind? Like if the crew member in his mind could accept what happened, Thom could then accept reality outside the simulation and the spooder could wake him up?

In the story it's just something for him to keep his mind on whilst he slowly gets used to the news that he's stuck in the aquila rift. Greta also uses it to learn new tricks she might try on him next time she wakes him up. For example, he suggests to Greta that waking up to a few more friendly faces might make the navigator lady take to the news easier, so the story ends with Greta waking up Thom again, but this time his crew are there to meet him.
