There's no real reason for Trinity to be in the Matrix at this point, that scene is in the movie purely to establish basic ground rules of the story and to get the audience interested. It introduces "bullet time", agents, plugging in and out of the Matrix, etc. . Then the movie cuts to a sleep-deprived programmer seeing weird shit on his screen.

The opening scene is necessary to give the earliest parts of Neo's story meaning. Otherwise it's just some weird lonely dude having hallucinations.
