OK Serious answer incoming. Different user here. It's a mix of things. It has to do with hurting Shaw and almost killing her. The way the scenes were edited hints at that. David also had a tear running down his cheek when he dropped the biosphere destroyer. His face had the expression of long supressed impotent rage being released as he took revenge on the population. There was pain in that short moment as well which can mean two things: either he's mad because his beloved Shaw is dying because of their race or because he has a sense of morality that is conflicting with his desire to make a clean slate (destroy a planet). So that he can later create his perfect organism - death incarnate. In the promotional ad content from Wey-Yu he says that he can

No, he can and the subsequent Walther model had this exact same problem patched, directly stated in Covenant. His conflicted nature is shown right as he steps off production.
He wants to destroy the planet so that he can create but he's not bound enough by empathy and morals. He can love and venerate Elizabeth Shaw and at the same time use her corpse as organic lab matter for the creation of a monster. David's lab is not just that cave, it's the entire planet and all the beings in it.

If you're asking if he's the original creator of the xenomorph then no, as the black fluid was made and stored by the engineers. The room that they stored it in the movie Prometheus had a some kind of *morph mural on the ceiling. Just because he's using the fluid the reverse engineer or more accurately to recreate the original that he saw does not mean that there's some plot inconsistency.
