It's the writers' fault, they flip-flopped so fucking hard on who she is supposed to be or what she's supposed to do, she's not even a character anymore, she's just a plot device to make things difficult for Walt.
Writing is abysmal in that show, almost all characters are written like this.

Skyler is so hated because the audience is primed to root for Walt. We see Walt's struggles and therefore we more readily justify or accept his wrongdoings while magnifying the wrongdoings and character flaws of anyone who gets in his way.

In the early series, the viewer roots for Walt because he's reclaiming his masculinity and his crimes are depicted as though they're impressive or 'badass' achievements. Skylar gets in the way of that.
It's implied throughout BB that Walt doesn't really love Skylar either and just settled for second best. Does she emasculate him? Sure, but if Walt doesn't love her anyway does she really deserve all the hate?
