Shinji's mom gives him the whole spiel about how he can find happiness anywhere; something she first says when she's on expedition in the lifeless post-second impact antarctica. I interpreted that as her telling him to try and find solace even in the new, broken world. Plus the whole thing with Rei/Lilith at the end made the 2nd impact look like a mosquite bite in comparison.
