How was he able to travel to all these timelines he'd never been to before without a quantum tunnel in those timelines? Why didn't he just end up in new timelines?

The quantum tunnel doesn't really make sense in the movie. It's thought to be needed, but Tony and Cap go from 2012 to 1970s without one.

The Ancient One's reality is threatened mainly because the Time Stone is their best weapon against Dormammu. Dormammu had already been repelled in the main reality. Also, smashing them to an atomic level doesn't take them out of reality. They'll reform in time.

We don't know what was in the case. they could have all been inside a ball like in GotG

He doesn't know it's gone. It's a weapon against him not some kind of barrier. That's what the sanctums are for. Also that is the point to returning the stones the moment they were taken.

I would have preferred 2 hours of Tony building the first machine fabricated Iron Man suit.
