If Stannis had been in King's Landing when all the stuff from S1/book 1 was going down, Ned would have granted him the realm and would have been able to deal with Cersei instead of being betrayed. His plan before he gets injured is to sail home to Winterfell and stop at Dragonstone on the way to meet with Stannis, which he wouldn't have to do if Stannis was still in KL.
